Make sure your options are as such:
Video
iDCT Algorithm ==> IEEE-1180 Reference
Field Operation ==> Honor Pulldown Flags
YUV -> RGB ==> PC ScaleAudio
Output Method ==> Demux All TracksOptions
Enable Info Log
Go to the folder you extracted your VOB files.
Drag all vob files to DGIndex.
Use the sliders to select the scene you want to encode (or leave it if you want to encode the whole movie).
Go to 'File > Save Project'. Choose a name for your project (let's say 'encode'). Save.
Now you have a .d2v file (in our case encode.d2v) and the audio file(s) that DGIndex demuxed.
Don't modify the audio file's name, the DELAY value is important.
